The evil taint that exists within the Cybertronian race (explaining how a peaceful race could be capable of so much war) is a result of the original betrayal - when Megatronus turned on his fellow members of the 13 in their fight against Unicron.
Primus created Cybertron's population using the process of Sacrifica, using the Sparks of the surviving members of the 13 (minus The Fallen), but at some point, Unicron taught The Fallen the process, who produced Sparks and, after fitting them with bodies, planted them within Cybertron's population.
These new Cybertronian's weren't outwardly evil, but they unknowingly influenced the culture on Cybertron. This taint boiled under the surface until the outbreak of the Great War.
Only with the destruction of Unicron will this taint be removed, but that is not to say that destruction is not a natural part of the Universe.
